One of my wife's old firms had a small team of lawyers working on a touchy case. They weren't allowed to talk to others in the firm. They were just referred to as the Dept. of Sewers and Drains.
Watergate began with a group of people getting arrested who were known as The Plumbers.

ARPA comes to mind, but unless one is truly doing rocket science, it seems a bit full of itself. DARPA even more so. DERPA would fit my projects, not yours. Bletchley Park appeals to at least 3 people, all in the UK. IBM has the Tiger Team, but that sounds like 4th grade T-Ball. The Musgrave Institute (a la Sante Fe Institute) sounds like a sanitarium. GraveWorks sounds kinda cool, in a Slytherin sort of way.
Maybe you need something that's entirely neutral, so it's not dependent on filling the shoes of what's expected from other names. Is this more of a lab, a studio, a foundry, a workshop, a thinktank, a testbed, or incubator? Something that incorporates your location follows a well-received pattern -- Broad River Foundry, Asheville Special Projects, Blue Ridge Proving Grounds. If you want your name attached, Musgrave Prototype Lab, and so on. Or just get drunk and call it Black Ops. Or get a really good lawyer and call it Google. ;)

If you're going in the Skunk Works vein, a tongue in cheek approach for whatever you're doing is a must. The SR-71 was developed under the codename Ox Cart. Helluva name for what that thing could do. And the F-117 Nighthawk model demonstrator was developed under the name Hopeless Diamond, a pun on the Hope Diamond and the prospects for how that weird box flew initially.
