Fantastic article.
In the US, I believe there was an almost reflexive response by some to differentiate the religious doctrine from the violence. This was done in the spirit of tolerance with good intentions.
It's ironic to me to find good, religion hating atheists instantly become apologists for the world's most intolerant religion as soon as the word 'terrorism' enters the conversation.

Personally I thought the Atlantic article was a little weak. Seemed to have conclusions that it set out to illustrate, ignoring other possible or even more credible points of view.

there seem to be a few points
all muslims aren't extremists therefore we are NOT at war with Islam and stating it that way only makes ISIS stronger, see the part about how the atlantic article was very popular with ISIS (did i read that?)
the Iraq war allowed ISIS to step up to the plate and reacting to ISIS with a war is probably not the answer to dealing with ISIS
articles painting all muslims with the same brush lead to western extremists...
